Installation problem due to vcflib

RecombineX uses an old vcflib version, which has the following bug:

This seems to be a known problem (please note that the issue is from 2021):

vcflib/vcflib#320

This was fixed by commit:

vcflib/vcflib#322

I managed to install the program by installing vcflib via conda and commenting out this part in the installtion file install_dependencies.sh.

Thanks for the report!

After seeing your report, I've prepared a fix for the installer script and I am running the downstream analysis test for now to spot any potential issue related to such vcflib installation change. Right now, I've noticed that you will probably need to also modify the RecombineX.02.Polymorphic_Markers_by_Reference_based_Read_Mapping.sh and RecombineX.13.Polymorphic_Markers_by_Cross_Parent_Read_Mapping.sh scripts with the following changes:

$vcflib_dir/../scripts/vcffirstheader => $vcflib_dir/vcffirstheader

I will push my fix to github once I finish all the tests.
