question regarding coloring of sequence coverage

Dear PDV Team,

We are using this very useful tool through the FragPipe package.

I noticed that in the protein sequence display, some areas are green and others are gray. Could you clarify the difference between these two colors? Is it related to the FDR, or does the gray indicate peptides that are not unique to the sequence?

Any help would be greatly appreciated.

Hi,

The color indicates peptides if they are unique to the sequence or not. And you could find the same color in the PSM panel.
