How to generate the plot in pdf/svg format which can be edited. Thank you.

Simply change the line containing ggsave in both R scripts.
From:

ggsave(filename = paste0(opt$output_filename, ".png"), width = opt$plot_size, height = opt$plot_size, units = "in", dpi = 300, limitsize = F)

To:

ggsave(filename = paste0(opt$output_filename, ".svg"), width = opt$plot_size, height = opt$plot_size, units = "in", dpi = 300, limitsize = F)
