Write `conseq_ins_csv` to the output directory

Currently, the conseq_ins.csv file is placed under output/scratch directory during Singularity runs.
This is different from all other output files, and is surprising because it looks like the Singularity image expects a path to an output, but in case of conseq_ins_csv, it's just the basename, not the path.
